How to handle overlays ?

When a game is upscaled with magpie, it seems to get on top of everything which prevents some overlays from properly working. Is there some kind of setting I could use so that overlays work properly ?
I use magpie to play some old japanese visual novels and i want to use some OCR like yomininja to be able to check quickly the kanjis I don't know. But it seems like magpie prevents the ocr overlay from working as intended

Overlay software needs to be adapted to work with Magpie. For example, JL has added support for using it alongside Magpie.
